I can understand that, but as long as they don't send Will and Sonny off into the sunset (write them off of the show, like Oliver and Fish on OLTL), I don't think that a baby necessarily has to ruin them.
I think that we'll probably see scenes in the coming months that establish that Will and Sonny both want to raise a family eventually (actually, I think there's already been one conversation along those lines, right after Will came out -- he told Sonny that he had always envisioned himself as someone who would one day "settle down" -- the house with the white picket fence, the marriage, the kids, etc. -- and Sonny said that Will could still have those things, just not necessarily in the way that he had originally envisioned them). Ideally, they probably wouldn't have wanted it to happen this quickly, but I think that Sonny will eventually decide that he will love Will's child because it's a part of Will, and they'll agree to raise the baby together. I think that's the ultimate point of this storyline, but I could be wrong.
In any case, after the baby is born, it can just spend most of its time with babysitters, just like every other young kid in Salem, so it really doesn't have to negatively impact Will and Sonny's future storylines at all.
