You know, I don't really see how Rafe has deep feelings for a child he bonded with for all of fifteen minutes. As someone mentioned earlier, it was that same thing that drove him to harass Nicole, and accuse her of murdering Grace. In Rafe-logic, he should be a suspect in Sydney's kidnapping and death.
Rafe said why he has feelings for Sydney--- he loves Sami and Sydney is a part of Sami. He does have a bond with Sydney-- he felt her kick when they were in WP, he protected her before and after she was born, and he brought her back to Sami after figuring out the babyswitch. He may not have spent a lot of time with her, but he did develop a bond with her.
